We've got 6 categories that are archived monthly, the site has been up since 2006, and archiving since. Here is what a normal archive index looks like when functioning properly:

This is the April 2011 archive for the TV section. The problem is any of the sports archives:
http://www.beachwoodreporter.com/sports/2011/04/ - the archives are summarized properly, but the upper left box vanished. Alot of the archive links show a missing rail or box on the left
http://www.beachwoodreporter.com/sports/2009/12/ - He were are getting an error in the upper left I can resolve if I create a symlink server side (or ideally correct the path in the template), but the main issue is that every single post for the month of December 2009 was thrown into the index.php file server side, and subsequently displayed in the middle of the page, instead of a summary for each posting.
I've tried searching this to no avail, before I start taking a look at absolutely everything, I would like to see if anyone has experienced this before or has any suggestions as to where to look first.

Hi Nick,
Your main problem is the fact that your tables based layout is not coded properly.
There are some inconsistencies related to the table tags.
Like for instance you are opening a TR inside a TD, or you are opening a TR after another opened TR.
I would start from fixing your website source code, starting from small items like image tags and ending with the tables, which are the main source of your problems.
Once that is done, if there is any other problem, we could look at it.
