That is the way to do a complete reinstall, but you'll want to take a snapshot of the MT 4 database, back up the MT 4 files and do a "Backup" in Movable Type (so you'll have content to import) before doing that.
I think I'll nuke my current MT4 install and do a fresh MT5, but I'm wondering about the following:
1. I'm thinking of using the exported data from MT4 as input into MT5 using MT5's import. Any problems if I do that?
2. Assuming item (1) is ok, will my posts' permalinks still be retained in MT5?

your backup generated by "Export Entries" is always (mostly) MT-version indenpendent. trackbacks, comments, and entry title/body will move across MT variants. permalinks will be handled by template option in "Archive Templates." As long as template options (archive path) are identical to each other between old and new installations, nothing will change in permalinks. let me share my case with you; migration from MT4 to MT5
